If you are running 1Password 3.8.20 there is no need to unload the background process ("1PasswordAgent") since 1Password will unload it automatically when you launch the 3.9 version from the MAS.
If you open Activity Monitor (found in /Applications/Utilities) and search for "1Password" what do you see listed?

"1Password Helper" is the background process that [i]should[/i] be running if you are using 1Password 3.9 (from the Mac App Store).
If you see "1PasswordAgent" running after launching 1Password 3.9, then we need to resolve that.
